I am going through and adjusting the filepaths for the mac version with if mac ... else ...
How do I submit a patch?

make a subversion patch and attach it to the forum.

Here is the patch for allowing mac bundle file placement. Please add the mmex.icns to the runtime folder. Also, could we change the name of the runtime folder? Xcode will not allow me to add this folder to the project due to the filename and if we changed it, updates would be a simple svn c/o and build away.

Thanks Wesley, Patches checked in SVN Version 394.
Note, I had to make minor tweaks to the Windows code, so you want to do SVN update before doing any further changes.
